Alesis Ion interpreting MIDI clock messages as sustained notes

I have an MPC1000 that I use to sequence my Alesis Ion. That MPC is slaved to my DAW via MMC and MIDI clock. I'm sending MIDI clock messages to the Ion to control the LFO frequency, but lately the Ion has been interpreting those messages as notes (this wasn't always the case). Is there a fix for this or do I have to give up on syncing my LFO with my sequencer?
